Design: Illumina Casava v1.8 used for basecalling; Raw reads were filtered to remove reads containing adapters or reads of low quality; mapped to B73_RefGen_v4 using TopHat2; HTSeq v0.6.1 was used to count the read numbers mapped to each gene and the fragments per kilobase of exon model per million mapped reads (FPKM) of each gene calculated; EdgeR was used to adjust the read counts for each sequenced library through one scaling normalized factor and differential expression analysis performed using the DEGSeq R package (1.20.0).

Study: Transcriptome analysis of resistant and susceptible maize inbred lines to Fusarium ear rot

A resistant (CML390) and susceptible (R2565y) maize inbred line were challenged with Fusarium verticillioides and the plant's response was studied 28, 42, and 52 days after infection using RNAseq. This genome-wide overview of gene expression during the Fusarium verticillioides-maize interaction provides novel insights into the host defence response over the course of infection.
